Actually, during the final battle, all of the Organization members turned against Xemnas and fought along-side the Refugees. It was... pretty darn epic, to put it bluntly.
The Refugees got to know several of them pretty well even when they were still Nobodies. One of the initial changes to the game story was that Axel left the Organization when Roxas did, so he was the Refugees' ally throughout the second half of our adventure. Demyx joined us later, and even though Xigbar was loyal to Xemnas, he was friendly enough that a lot of the Refs enjoyed his company, when he wasn't trying to kill them.
You'll definitely meet Roxas, if not the others. He and Namine were given their own hearts and bodies. Axel - who's name is Eric Andrew Levine - actually came from Earth originally, like us, so we think of him as another Refugee. Edym and Braig are both still very good friends with several Refugees, and I even get along well with Isa these days. It's... really wonderful, honestly.
